Three species of rodents were trapped with Sherman live-traps fortnightly for 12 months: wood mouse (Apodemus sylvaticus), yellow-necked mouse (Apodemus flavicollis) and bank vole (Myodes glareolus). Upon capture, they were measured, weighted, sexed, aged and a faecal sample was collected from all rodent individuals for microbiome analyses. All rodents were released to their location of capture. \n\nFirst time each individual was captured, they were injected with a permanent subcutaneous Radio-Frequency Identification(RFID)-tag (Passive Integrated Transponder-tag). The tagged rodents were subsequently tracked from February to November 2019 with a set of 120 custom-made tracking devices (loggers). Loggers recorded to time-stamped presence of any tagged individual that passed near it, producing occurrence data suitable for inferring spatiotemporal activity patterns of rodents, such as temporal niches, home ranges and social networks. Bacterial DNA extracted from faecal samples were used to profile their gut microbiome composition.\n\nThe study area was surveyed for vegetation and microhabitat variation by gathering habitat data of each 10 x 10 m grid square across the 4 ha plot. A diameter band was used to record the diameter at breast height of all trees (>1cm diameter) in each plot. Growth values were calculated by subtracting the diameter from one year by the diameter from the previous year.  Stems that grew or shrank by 10 cm or more were removed due to suspected sampling error.  Data within size classes and species that were outside 3 standard deviations of the mean were also removed as they were classed as outliers that may have been affected by sampling error. The growth was then converted to biomass growth using allometric equations as outlined in Dahlsjo and Malhi (2024) and then converted to carbon assuming that the stems contained 49% carbon. Due to the high risk of sampling error we have  produced a relatively conservative dataset of carbon accumulation from plots with varying levels of ash dieback. Limitations include a small number (5) of plots per treatment. Therefore, not all plots have consistent data from five intact loggers. The raw moisture count conversion is dependent on soil type. We analysed the soil's physical composition in each plot and used the model that most closely aligned with our site. Three species of rodents were trapped with Sherman live-traps fortnightly for 3 years: wood mice (Apodemus sylvaticus), yellow-necked mice (Apodemus flavicollis) and bank voles (Myodes glaerolus). Upon capture, they were injected with a passive integrated transponder (PIT) tag, measured, weighted, sexed, aged and a faecal sample was collected from individuals for microbiome, diet and parasite analyses. All rodents were released to their location of capture. \n\nThe dissection study contains trapping data, gut microbiome and parasite infection data. Wood mice were trapped fortnightly for one year with Sherman live-traps at least 300m away from the longitudinal sampling grid. Individuals that had been captured and marked with a PIT tag as part of the longitudinal study were released along with other rodents species and juvenile or pregnant individuals (only non-marked adult wood mice were sampled). Wood mice were euthanized (with ethical approval) and their gastrointestinal tract dissected for counts of gut helminths. Samples from along the gastrointestinal tract were taken for gut microbiome analysis. \n\nThe diet shift experiment dataset contains data on experimental diet treatments and gut microbiome composition of wood mice captively bred in a facility at the University of Edinburgh.  Wood mice were given diets varying in the ratio of food supplementation (dried mealworm and/or peanut) and faecal samples taken periodically over 30 days to measure changes in gut microbiome composition and function.\n\nSamples for microbiome and diet characterization were stored without buffer at -80̊C. Measurements were logged at 15-minute intervals, providing high-resolution temporal data on local microclimatic conditions.\nFollowing field collection, datasets were compiled and standardised into consistent units (C°) and formats. Diameter values were calculated from measured perimeters. Data cleaning procedures were applied to remove void entries and obvious outliers resulting from recording or sensor errors. Basic consistency checks were performed to ensure logical ranges and internal coherence across variables.\nFormal calibration of instruments was not undertaken prior to field deployment. Measurements reflect standard forestry field practices.\nThe data represent a single-season snapshot and are therefore limited in their ability to capture interannual variability. The absence of formal sensor calibration may introduce minor systematic measurement uncertainty in microclimate variables. Visual or instrument-based estimates (e.g. canopy cover and height) may also be subject to observer-related variability.
