This dataset contains raw and processed genotype data (using the PiSy50k genotyping array) for the economically and ecologically important tree species Scots pine (Pinus sylvestris) from an ongoing long term multisite, population-progeny, common garden experiment planted in Scotland, UK.

Provenance & quality
A multi-site field trial was established at three sites in Scotland in 2012 using five year old Scots pine trees. Each site contains eight families from each of 21 native Caledonian pinewood provenances. Two of the sites (FE and FS) have four randomised blocks and the other (FW) has three randomised blocks. Needle samples were collected from all live trees in the three field sites between 2020 and 2025. Needles were also collected from mother trees, from which seed were originally collected for the progeny-provenance trial, in 2007 during the cone collection.
DNA was extracted using a Qiagen DNeasy 96 kit. Needles were dried on silica gel prior to extraction and DNA was quantified using a Qubit spectrophotometer to ensure a minimum standardized concentration of 20-40 ng/µl.
Genotyping was done at the University of Bristol Genomics Facility (Bristol, UK) following DNA amplification, fragmentation, chip hybridisation, single-base extension through DNA ligation and signal amplification. Genotyping was performed in 384-well format on a GeneTitan according to the manufacturer's procedure using a Scots pine SNP array (PiSy50k, Kastally et al., 2022).
Raw genotype files (.CEL) and processed genotype files (genotype calls performed using Axiom Analysis Suite software) are provided for both mother trees and trial trees.
